Using the chakras with the Kuji-in

I have been meditating with the mantras and mudras of the kuji-in, and I have noticed that some sources assign chakras to each.of them however, I am not confident that those assigned to each one are actually activated. Is there a common source that links Shingon Buddhism to the Chakras in practice that anyone can think of? I feel that the systems don't match.

How do I do what? Meditate? Use mantra and mudras? I follow the directions in the books by Francois Lepine, as instructed. But my concern is that my research doesn't bear out that the chakras have anything to do with the original kuji-in system. There are a few other books out that do not use chakras but instead incorporate deities from the Shingon Buddhist sect. I am hoping to find anyone in the English speaking, general practice world of esotericism who has familiarity with any if these topics. So far, no dice!
